We also show that LD tagging can cause this type of sign problem under simulation – coregulation (correlation of eQTL effect sizes across tissues) can indeed recapitulate the false sign problem that we describe in the paper.
Postu gösterWe tested a recent representative TWAS model that accounts for more forms of genetic confounding (cTWAS), and found that the false sign problem persists even when we model all tissues simultaneously.
Postu gösterOne takeaway after adding some new simulations is that increasingly stringent colocalization thresholds decreased false sign problems across all simulated genetic architectures, suggesting that this can help increase confidence for a focal TWAS association.
Postu gösterSee our previous thread on the pre-print for details on the main story: bsky.app/profile/nikh...
Postu gösterNew TWAS methods continue to discover more trait-associated genes, but we might be discovering the right genes for the wrong reason. We believe that the false sign rate is a useful biological evaluation for new TWAS methods to test against.
