In Super Paper Mario, Mr. L is actually much smaller than Mario and Luigi, and gets scaled up at runtime. The game was originally developed for the GameCube before moving to Wii; Mario and Luigi received new Wii graphics while Mr. L was stuck with small GameCube textures.

Show PostSuper Mario RPG features Jinx, a miniboss noted for his small size. The prototype version of Mario & Luigi: Superstar Saga shows that he was planned to reappear in that game. Possibly to increase the comedic factor, he was made even smaller.
