A lot of protagonists are self-inserts, so I would guess protagonists.

I would say protag because we as a reader typically spend more time with them during the story and they are often deeper, and we typically get to see their reaction to the villains in a way we do not usually get into the villian's mind.

Both, because it's really about the /values/ the story presents that tell on the writer. What makes someone the 'good guy' vs the 'bad guy' is basically just a shotgun blast of the writer's concepts and morality, even if you have to analyze more carefully for irony and satire. #writingA
