Maybe letting them mutate and collecting their bodies would have given Roodaka an excuse to keep the dead Toa around without Sidorak getting suspicious about why she wanted to preserve them. Sidorak wanted them gone, Roodaka needed them for her plan, so she convinced him to use them as trophies.

The way I see it, they wanted to wait until the Toa mutated to humiliate them before death, so they could gather their corpses and put them on display or something. What I don't fully get is why Roodaka needed them to mutate. She wanted their elements, why not extract them from their normal bodies?
