The PTGB conversion will make sure that a Pokémon is legal in FRLG, so it *should* be able to make that jump to FRLG-S. I’m not sure on HOME’s specific legality checks for FRLG, but I can’t imagine they’d be flagged differently than any other Pokemon traded from FRLG to FRLG-S
