  I think the scale and verifiability are the biggest difference. LC-MS proteomics people are happy to use ML models like Prosit because the results can be relatively easy to reason. A larger ML model that takes nanopore current readings and delivers a peptide sequence is inherently less trustworthy.

  Recently, we evaluated DIA compared to DDA and our real-time glycomics method (basically, inclusion list-based DDA). DIA doesn't give us the sensitivity we need for structure. One benefit of DDA (or GlycoRTMS) is that it can accumulate for long time compared to the comprehensive but insensitive DIA
